No, the folders are separate so you can just copy whichever one you want into the Data folder. Bash-friendly just means it'll play nicely with WB should you be using it.
Also, I'll try to get an updated version out soon since Regent Armory updated a little while ago and I forgot to update.
There's a bug where if you set a two handed weapon equip type to 'Either Hand' rather than 'Both Hands' in the CK you can wield magic or a shield in the left and the bugged greatsword in the right. It swings like a 2 hander but you can also use magic or a shield in the left hand. Idle animation is the same as unarmed. You can also equip it in the left hand, but the sword is useless and the blade goes right through the character's face.
Sorry if my last comment was a bit brusque. I honestly don't know anything about getting extra or custom animations into the game and it's my understanding that Skyrim makes it extraordinarily difficult to do so.
I assume your question is rhetorical. SkyRe having a craftable bastard sword has absolutely nothing to do with them being two-handed weapons. As for animating them to *look* like one-handers, that would be a better question for T3nd0 since he, apparently, created those hacked/renamed animations for the bastard swords and gave no instructions on how to assign them to a weapon. There's not a simple "use this animation" option in the CK that lets you pick which ones to use. You have a drop-down with entire animation sets.
Why does SkyRe have a craftable steel bastard sword then? Theres also a textfile included in SkryRe which reacs
"Use these 1-handed animations for the bastard swords' attacks. Use 2-handed for every other animation. It attacks like a one-handed sword but is wielded and blocks like a two-hander. Can't use a shield, etc."
Edit: How hard would it be to apply those animations to regents weapons?

A better question would be, do you have any idea how to add those animations, because I dont
Yes the question was rhetorical. I thought they were one handed weapons, and I tried to persuade you of that as well. It did not work.
