Yes, I did that too, it stopped happening in the new game. I will try again today, start a new game with this mod, might be some conflict that wont happen everytime. I checked the last mods I had installed and the heavier was Extensible Follower Framework, that shouldnt mess things but who knows.
Edit: ok, here is the result of my latest test, with the same mods as before and Train with Anyone. No more naked bandits, it must have been some weird behavior with some other mod, that is not reppeating itself. Edit2: Tracked the mod causing the issue I mentioned is Automatic Variants 1.4.1 alpha, if anyone else is getting it. Then Train with anyone has nothing to do with it. So fas I noticed nothing wrong with Train with anyone.
Same behavior about naked bandits when killed with mod removed. Installing again and keeping on testing! Edit: I took the pain of starting a new game to test and it seens to be this mod that introduces the bug of unequiping all npcs items upon death. Please look at it, someone else try it too.
I love mods like this that add more functionality to the game, however, I have the same issue as a previous commenter in that my skyrim has become very unstable lately.
I don't know if you were thinking about it, but is there any chance you might add the ability to learn spells from others too?
Only weird thing I have noticed until now is sometimes bandits die and get naked, their inventory is still there but their armor/weapons is not equiped anymore. Not sure if this mod could be the cause, will test more.
I don't know of any conflicts that could occur with this mod, but I haven't done much testing on it (hence the reason it's a beta release). I do think that it would be compatible with pretty much anything though. Absolutely nothing in the vanilla game is changed in any way.
A brief explanation for those of you who are familiar with mod making:
I added an ability to the player that detects anyone who is within speaking range.
If an NPC fulfills the requirements in the description page, they are added to custom factions.
A new dialogue tree in a new quest is used to control training for NPCs in these custom factions.
After the player finishes training, the NPC is re-evaluated to make sure that he/she still has higher skills than the player.
Interesting idea especially since some of the Master Trainers are unavailable due to Guild affiliations such as the Master light armor trainer being in the dark brotherhood. Much as RabidSquirrel, I am leery of something that might destabilize an already precarious mix of mods, so intend to track for bug reports.... though with interest. Good luck with the concept.

Have you tried starting a new game, without this mod enabled, and checked whether or not the same thing occurs?
I only noticed it on bandits I killed, not actually village npcs.
