I have my own vision of this things I've already done a bookshelves at the entering and I plan to make two laboratories on the single table (all will be a part of already present decoration of appropriate places, no problem ws dialogs and quests). Better bed for player - maybe. And... that's is all for the first player-owned house.
All other things what I plan to do with houses don't related Breezehome
I've looked at a lot of Breezehome mods and I like what you're doing so far. Getting rid of the holes in the roof was a big plus. The extra weapon racks are logically placed.
Here's my "wish list":
1. Get rid of that thrice-cursed fire pit. Ever since the first time I walked into the vanilla Breezehome, I've looked at that thing and said "What were they thinking?". I can just imagine stumbling in from an evening at the Bannered Mare or the Drunken Huntsman, tripping on the rug and falling straight into the fire pit. Replace it with a wall fireplace.
2. Better beds. I'm a Thane, for goodness sake. I shouldn't be sleeping on a pile of straw with a hide thrown over it.
3. Replace alchemy and enchanting stations. The single table solution works, but the best I've seen so far is in "Breezehome a simple makeover".
One thing I have not done in Breezehome, indeed, have done all the modifications in the house Whiterun only ever put one room manufacturing equipment. I understand that is next to a forge, but the character is kind of annoying to have to gather all the objects in the metallurgical and manufacturing shop next door and save again, summarizing: "going back and forth." It would be a good idea to put a room in this house.
Tried it out and like it. The two mannequins and several weapon racks add a practical touch to the house and make it look more furnished. Though I am not that fond of the enchanting table, it looks stuffed into the room. What I want to say, the room is a bit small for both, it looks really cramped in there now. But apart from that I am really fond of the changes. Endorsed!

Maybe, I'll place more bigger table for both labs and use an "on-table" variant to both of them.

I have making some changes to other houses first in my plans.
Though I am not that fond of the enchanting table, it looks stuffed into the room. What I want to say, the room is a bit small for both, it looks really cramped in there now.
