There are a couple reasons for the "don't change the path" restriction.
The primary one is the pet peeve were I go into my data folders and find all sorts of things dumped into meshesarmor* (no sub-dir).
The other is that I have run across a few mods that use the same resources, but have them in different places. for example: a helmet being both in meshesarmorbobsmod* and meshesarmorjoesmod*
As for why I have my folders up higher than you has been personal preference so that I know what goes with what. for these files, it dates from being part of their own mod, so someone could delete the entire mod by removing the EBSQ folders from meshes and textures. I admit this makes less sense as a modder's resource, except for reason #2, if I ever get a team together to make that mod. I will consider changing or removing this restriction depending on feedback.
