Well, there's nothing in lore that states they don't glow. Also, Flame and Storm Atronachs glow in the sequels, which makes sense considering they're made of fire and lightning.

PS: Oh and before u or someone else thinking that this was a critical question of mine: it wasnt. ;) Im new to mw and atm i try to create a mod list that only contains lore correction, fixes etc. I have nothing against non-lore stuff.
There's not much to it: you want the image to be completely painted black where you don't want any glow, and leave the rest alone -- although you'll want to experiment with the brightness and contrast if you want more subtlety. To implement them via NifSkope, select a mesh object, right-click its NiTexturingProperty (below its NiTriShape), then go to Texture > Add Glow Map and select the desired image from your texture files.
For the most part there are no conflicts, since this is mostly a mesh edit with no changes to the base textures -- with the exception of the Storm Atronach's face.
