- Rename Fallout4Launcher to something else (like FalloutLauncherOld) and rename the fallout4.exe to "falloutlauncher" and steam will bypass the launcher (which disables your mods), launching the game with mods.
- Launch FO4 via NMM since they implemented a system a few updates back which prevents the launcher from disabling your mods if you launch it via NMM. You can also launch FOSE via NMM and the same thing will happen (although no mods to my knowledge (pre CK) need FOSE).
Still, this bat is useful for those who just want to jump into the game without jumping through hoops.
It changes the amount of spendable perk points you get.
You can also set the amount of perk points you get for certain levels e.g. you get 2 perks points beginning at level two and 4 when you get to level 10(you will then continue to get 4 points until the next level point you set is reached)

To clarify for those who don't understand what this is doing: just as it says on the description page, it sets you ini and plugins.txt to read-only. This prevents the game from overwriting or disabling anything. I have had those settings since nearly the beginning, as that was the original method suggested to keep Fallout 4 from messing with your mods or ini tweaks.
So it works fine without NMM, and you can use the launcher happily without worrying about mods. You can also just do this yourself, by going into the file properties and setting them to read-only, but since it seems like a lot of people don't know about this I don't mind it being posted as a mod.
You don't need to do anything special as long as you have NMM installed, your mods should work. They do for me and I don't have to open NMM all the time.

go to your fallout folder and rename the fallout4launcher.exe to something else
then rename fallout4.exe to fallout4launcher.exe
your mods will never disable automatically again
