There were the ants in Vault 111. Not sure if an exclusion can be done at the mod level for that.
Main issue mostly appears to the way they showed up. It it was like one encounter being ants, okay, got it. But a lot of the ant encounters have been Marvel Team-Ups with ants and the roaches, or ants and bloat flies. Truly underrated team-ups, but a bit jarring for some reason when you are playing.
i never understood why ants were not introduced back into boston, i mean theres plenty of them in current boston so why would they not appear there? on a balance note you may want to create lower level ones to compensate to the lack of lvl 25 and under ants
For the most part Bethesda didn't do a lot of integration of the DLC into the base game beyond a couple cross references, like the FH Children of Atom and the Children in the crater in the Glowing Sea. For the rest you need mods.
This is a great idea. I had a similar idea today that involved adding flying ants and their hives to the commonweath. The idea was definitely complicated but I wanted to create a new variant of flying ants with a yellow tint and rename them Radbees. I thought it would be cool to have two variants: one that was hostile and another that was more docile like the radstag. The hostile one would be called Westernized Radbees and the non-hostile ones would be simply be called Radbees. They would found throughout the commonwealth but players would also have the ability to construct hives in there settlements that would increase the amount of food harvestable from growing food. I know this is a complicated idea that would require a lot of scripting but would add a level of complexity to creating a fully functional farm in survival mode. I'm not sure you're you aware, but there is a mod on here (Hardcore Food, https://www.nexusmods.com/fallout4/mods/17806) that makes growing sustainable food sources more scarce and requires finding food that generates viable seeds in order to grow them. l'd like to find someone to combine these two concepts.

I'm just linking another mod that will work really good with this. I love this mod. It really works for me to have ants popping up in places. Particularly in the vaults with the rad roaches. Endorsed.
Interesting.. I'm utilizing a Commonwealth rabbits, rad chickens mod and my first thought for this was can we get bloodworms too? Then I asked myself do we need a patch for it to work with Valdacil's Item Sorting? Well only way to find out is to try the mod out. Thanks I'll test this today :D
