I shun you as a mod maker... You decided to abandon your project with multiple glitches, all that make it extremely hard to use. You probably barely even tested it.
Actually forget about creating a new faction. You can just do it by having the game check to see if the target's ID is Player. I tried doing it that way before but it didn't work because I put the condition in the enchantment not the spell. I didn't think that, that could be the problem until after I commented, sorry. I've made some mods in Skyrim but Fallout 3 is pretty new to me. This way is much simpler and neater. Hope this is helpful.
I think I have a solution to the self paralysis problem. I hope that you don't mind me taking a look at it, it just kinda made the baton hard to use. Anyway this is what I did. I created a new faction called PlayerStun that contains only people who can not be stunned, the player is the one and only member. Then I went into the Baton-Stun-Effect spell and added a condition that tells it not to have any effect on people in the PlayerStun faction. It seems to be working so far. I tried it with Raiders, Brotherhood of Steel members, Super Mutants, Mirelurks and Centaurs. It worked for all of them. The only problem I've encountered so far is that sometimes when I stand near stunned enemies my character will yell in pain as if he's been injured but he doesn't actually take any damage. I think this is because the hostile effect is still being applied to him even though it is not active. There may be a way to fix this, I'm not sure. Marking the effect as benign mite work but it mite stop it working properly on enemies too.

That fix didn't work, but I am laughing my butt off at the glitch. I just shot a talon company merc, and they all passed out, and now one of them is set as friendly because he passed out while ending his search for me. I melted the other two.
I don't want to be harsh but why uploading something like this? The weapon turns white sometimes, and after the target is paralyzed I randomly get paralyzed myself sometimes making it impossible to get up.
