No they won't ban thousands of people. Look at cs go and overwatch, these games won't even start with reshade enabled. Im pretty sure it will be like in the games mentioned above. Also the same can be done with the nvidia overlay.
Very important, there are 2 versions of reshade. In my description im warning to not use the all addons version, but to use the standard version. The standard version has a depthbuffer signed to be allowed in mutliplayer games, because it stops working as soon as there is network traffic detected. Just my 5 cent ;) cya
