I figured out the reason why everything in the stores is double. All items should be added via Shop Tile Framework, and records about selling items in seeds and recipes should be removed.
I'm writing through a translator, since I don't speak English. This is my favorite mod. It adds a reason to choose JoJa over the club. The new plants are great for making mountains of money, which is great for someone who has chosen the JoJa path. I hope the 1.6 update comes out. It will be cool to achieve perfection with JoJa's super crop!
EDIT: in case anyone is eagerly awaiting an update like me, this does seem to work sort of? there's a bunch of error duplicates of the seeds at joja mart that are a stack of 2 billion or something, but it does display the seeds normally alongside. however, once grown, they all seem to have a graphical glitch
You mention in the gifting area of the joja produce's description morris liking certian things. As far as I'm aware, morris is unable to be befriended. Is there a particular mod this would be compatible using the joja seed produce as gifts? Or would any befriending morris mod do?
Are Pierre's heirloom crops able to be turned into their respective seeds when put in the seed maker, or are they the same as the Joja crops? If they turn into wild seeds there a way to configure it so that they can be turned into the proper seeds? A friend and I are playing and we specifically want to screw with Pierre by completely stealing his product, for headcanon reasons. Yes, we're terrible.
Never mind! My friend tested it and it looks like messing with Pierre is already included in this mod! <3 Thank you so much for this mod, it adds a lot to gameplay! I also found the ProducerRules file that seems to handle the Joja seeds' interactions with the seed maker. I'm completely new to this stuff, so thank you for keeping the folders and stuff so organized for the mod, since it makes it much easier to peek at what's going on inside!
I noticed that I only got the 25% discount when I complete the Jojaroute. Is that intentional? According to the description of your mod I should be getting the discount as soon as I start the membership.
Also maybe consider making cheaper crops like parsnips completly incompatible with the seed maker. Otherwise that could easily be exploited to get alot of more expensive crops by using the Mixed Seeds.
Still a great mod though! I really enjoy playing with those seeds! I'm still at year 1(spring) in my new playthrough but look forward to the other seasons!
The game only recognizes that you've started the Joja route once you've opened up the community development form.
As for the seed maker, I only had so many options for what to do with it without removing the seed maker's core functionality for other produce. You could perhaps just pretend that you can't put parsnips in the seed maker? :D

Not sure if you already got an answer looking at it yourself but after messing around with it an entire day I finally understood how to make the mod work. In the Shop.Json go to the "{ "0.75": [ "JojaMember" ], }," and replace it with "{ "0.75" : [ "!A joja_Begin" ] }," (remove the quotes before and after the {})
This will make it work the intended way where after buying the membership and looking at the Joja form for the first time the A joja_begin flag will be set to be true and then the discount will apply after you either go to sleep or reset the shop with the smapi console so it will apply the next time you open the store. It's probably possible to have some sort of store reset added when the condition is met but I'm not that familiar with modding
"A" refers to a dialog event (also known as a conversation topic, or CT) not being in progress. Your method would give the discount only while the joja_Begin CT is active, which is 7 days, unless you have a mod which extends the duration of CTs such as Lasting Conversation Topics (https://www.nexusmods.com/stardewvalley/mods/14377).
You're right. I didn't get that far into testing it out. After some more testing I found out that putting it as "Hn JojaMember" seems to make it work properly for me (although that was one of the first things I tried and I swear it didn't work before but whatever).
would anyone be able to confirm that "Hn JojaMember" makes the prices work? i realised i wasn't getting the discount and i wasn't sure if it was because i'm using SVE

There has been a tiny detail I've noticed. I am playing a multiplayer game, and when we completed the Joja route, they had a big success party. Then for one day, Joja sold all of the available basegame seeds from all seasons (as intended, they stated they now carried all seeds). However, they did not carry Joja seeds from this mod. Then, the next day and thereafter, they carried Joja seeds but no longer carry out-of-season seeds.
Is this possible to fix? I am using Stardew Valley Extended, but the config for that mod has their Joja shop edits disabled. Everything else works flawlessly!
Do you need to buy a Joja Membership for them to appear? Because I can't buy them from Claire at Joja Mart but Joja Crops are appearing in the discount bin. I am dumb and missed the part about not working with SDE, sorry.

I was wondering, if I don't want for example Broccoflower in my game, can I just go into [JA] Joja Seeds\Crops\ and delete the "Broccoflower Joja" folder? Will this break anything else? Do I need to delete the folder in [JA] Joja Seeds\Objects\ too?
A Config Menu where you can disable some of the custom additions would be great - I love the concept of a Joja Melon that can't become a Giant Melon and won't work in Melon recipes because it is lower quality, but it's cheaper. That's perfect to me. I just like to keep my game as like vanilla+ without adding custom items so much.
One last note, maybe I'm not fully understanding, but the seeds for Cauliflower for example don't seem to grant greater profit? It's got about a 20g discount on the seeds, but the crop itself sells for 25g less? Since you can only make two harvests of it in the season whether it grows in 12 days or 10 days, you're only getting 2 harvests.. it's a 5g loss per plant. No? Pumpkins are even worse, retailing for 20g MORE than vanilla, while being only 10g discount if you're a member, and selling for 30g less!
I get that it's slightly better in a greenhouse but not sure about setting the prices this way, it kinda defeats the purpose. Personally I would have the sell price of the crop be equal to Pierre's, since you're already getting a nerfed crop which cannot be used in recipes, quests, etc, and you have to pick the evil route to do this.
Additionally, crops that regrow in a greenhouse become worse and worse with the Joja versions, the less that you have to buy seeds.
