    For anyone in the future, you can use the console command setscale. Click on the bone wolf, type setscale 0.7 or whatever number you want.

    Playing with this a bit it seems that editing the bone wolf companion race made all bone wolfs this size.  I'm not good enough at modding to make it work on only the pet.  So far, that and it being a bit slower are the only side effects I've seen.
