I encountered the same problem, with the chimney re-appearing again, after a game load or restart of Skyrim SE. This time it is the "Vanilla Dawnstar" setting.
I encountered a really strange bug. And I am not sure if this is the fault of the settings loader. Every time I load into the game, there are chimneys in Kynesgrove. Normally they only appear when someone has the Arthmoors Kynesgrove box checked, but in this case, the box isn't checked. So every time I load or re-load a save, I have to go into the MCM, tick and then untick the mod support checkbox for Kynesgrove, so the chimneys are gone. But they are re-enabled every time I load into the game.
Not sure what's up, but having this activated kinda breaks my Farmhouse Chimneys in certain towns. Mostly Ivarstead is very screwed. The chimneys are just jutting out the ground in random places. I also use JKs Skyrim and a patch for it and Farmhouse Chimneys, but this issue only exists when using this Settings Loader.

Please check if you are using: Vanilla Ivarstead or Arthmoor's Ivarstead Option.
The only option I use and enable is Cutting Room Floor.
