The majority of patches are .esp/ESL flagged files. You can have in excess of over 4,000 .esp/ESL files in your load order, so merging them is redundant. Check the spoiler for more information.

If you are using NMM and having trouble sorting .esp/ESL files firstly update NMM and use the in game mod organizer which allows moving files into a different order. Main Menu>Mods>Load Order
I believe there is an NMM update in the works to better handle .esp/ESL flagged files. Alternatively make the switch to MO2 - you won't regret it. Wrye and Vortex also handle these files without issue.
If the above solution doesn't work for you just open the patch up in xEdit and remove the ESL Flag from the File Header. Hope that helps.
