Throughout my ~1500 hours and years with this game, my windmills will occasionally up and vanish leaving behind their inner-mechanics and sails which just sit there in the sky, typically after several weeks worth of time invested in a playthrough. Though I haven't seen a ton of other people have this issue, I have spent countless hours pouring over xEdit and my meshes trying to diagnose the issue to no avail.
To finally fix the issue once and for all, I simply popped open the CK and basically "doubled up" each of the windmills around Whiterun, placing new windmills in the exact same positions as the originals. For whatever reason, the original windmills placed by Bethesda will not appear, but the new duplicates placed by me appear just fine.
Like I said, the fix is a cheap and dirty one, but it's done the trick.
If anyone else has had this issue or knows of a more elegant solution, please do leave a comment and let me know! I'm sure there must be something out there I haven't tried, but after the fifth hour of trying to diagnose the issue, I took the only way out I could think of.
Installation Use a mod manager, or plop the .esp into your data folder. Esp has been esl-ified to avoid counting toward your esp limit

Prid 0005CA6C Enable
Prid 0005CA6B Enable
Prid 0001B5CD Enable
This simply enables the model of the three windmills around whiterun - if you do not have any issue you won't see any change.
