It is due to how abilities work. Abilities are like spells, in that they can be taught from spell tomes. They can't be taught from potions. I could make the visual look of the tome a potion, but then the player would be confused when they look under potions and don't find the spirit.
Skyrim script editor? I don't know why it would conflict. All this mod does is essentially create new recipes. It doesn't edit any scripts or anything like that.
Waterbreathing seems a bit much just for some slaughterfish drops. It would be fine if the buffs were temporary but I get the impression they are permanent.
Think you could change it so you swim faster or can go longer without air underwater instead?
I downloaded your mod to test it out, but so far I've killed like 7 wolves and none droped any remains, should this mod be higher in the load order or lower? should I just reinstall it?
How well does this mod work with mods that add animals and creatures?? Also, does abilities from the same creature stack? Is there any difference between absorbing 1 or 4 bears?
You can only get the ability from one bear, but there is a different ability for each type of bear. (Normal, cave, and snow.) So you can get 3 different abilities from bears, since there are three types, and the stack, but you can't get the same exact ability over and over to make it stack. Thie mod adds 21 abilities, so you can get all 21 at the same time and they will stack.
It should work with mods that add animals and creatures, but it won't magically add new abilities for those new animals. However, if the mod adds say, a new type of sabrecat, and it has similar drops to a vanilla sabrecat, then you will be able to use its drops to get the spirit, even if you kill the new modded creature.

Or does it work good with SSE out of the box?
