I decided to make a small guide in which I explain how to fix deleted NavMeshes made by mods.

This method is useful for fixing "merged navmesh islands", which cause a deleted navmeshes.

Also, the following guide is very useful to check whether one of the plugins in your load order has any deleted navmeshes, by creating a filter in xEdit:

Note: Do NOT use any of these methods to clean the deleted navmeshes in the official ESMs, this will do more harm than good. By official ESMs, I mean Skyrim.esm, Update.esm, Dawnguard.esm, HearthFires.esm and Dragonborn.esm.
