Files under the Main section can all be merged together through Tes5Edit and matortheeternal's script in order to conserve space in the load order. Files under the Optional section remove the references from their respective plugins to disable Explore Skyrim compatibility and must be toggled off to enable it again (this is so that locations on Solstheim, etc, cannot be offered while the islands are inaccessible/undiscovered). Therefore, I recommend that the Optional plugins be enabled until travel to the island, upon which they can be disabled manually.
In the case of Dragonborn, you can merge the Main file with any others you download and place the Optional file below the merged one until you decide to disable it.
//
To install manually, simply merge the included Data folder with the one located under Steam/Steamapps/common/Skyrim.
