I have your mod installed with many many others and had it working at one time, but as I weeded through my mod list to get the stability I have now and Religion-Prayer and Meditation no longer activates the popup message when I click on the altar at the temples.
I have tried everything to get it to work. I am using MO and LOOT, I do have Requiem and patch it like mad when I add, remove or change mod loading order; sometimes I reinstall Requiem when I add or take out mods so i have a fresh patch. I have moved the mod to the bottomish part of my order of my list above requiem (requiem complains about it being below it), I moved it to the top where it is now, I uninstalled and reinstalled and patched Requiem every time I made any change.
I double checked MO for anything that is attempting to write over Religion.esp and I have no files that do so according to MO. The very last thing I did was look up the spells via Tes5Edit and in the command line in game do Player.AddSpell XX06F6B, when i was in Talos temple so I could pray. The prayer worked fine. Perhaps its the temples themselves that's the issue I would hate to part with my city remodeling mod
Please let me know what you think, and if anyone else can lend a hand here I would greatly appreciate it.

I am having the same problem. I also use Requiem and cannot get any of the shrines to activate, I have tried moving Religion below and also above Requiem, but it didn't seem to help. I seem to have some similar mods to you, however they shouldn't be interfering with Religion. Hopefully maybe an update will fix this, seems like a very cool mod
First, sorry for my english. You can evtl. fix that via Wyre Bash and TES5 edit. Start TES5, load all mods, apply a filter, search for Religion.esp. Expand Activator, click a shrine Activator, you should see VMAD-Virtuel Machine Adapter (should be empty), Version (Religion=5) and and Object Format (Religion=2) in the right Window. Drag and drop the Empty space from VMAD Religion into the last mod on the right (Should be your Bashed Patch). Repeat that for every Shrine in Activator. I had the same problem, fixed it for me. Only works for Shrines your not allready visited.
