Just made a sticky post, so people can see the Rotaur's instruction about SKSE
I can confirm the great efficiency of SKSE cleaning procedure method. It really WORKS! However the process requires PATIENCE, for it may take several hours. In my case it took practically the entire day. Nonetheless, the method is perfectly safe and simple and serves people with older Windows (read below). Before that, I reached the point that my game became unplayable due to constant CTD's; my save file grown to the size of almost 88Mb! Earlier running game freezed every minute for 5-6 seconds and finally every freeze becomed CTD. In my desperation, I was about to use the Flexcreator's drastical method. Unfortunately I've come across unpleasant surprise: the Flexcreator's bat files don't run on WinXP. Happily, some people (Talos bless them) mentioned on this very thread about new SKSE version incoming, which offers salvation - Talos bless SKSE creators! I hope you don't mind the reminder of the procedure:
1. Get at least the 1.06.08 version of SKSE http://skse.silverlock.org/ and install it 2. Go to your Skyrim "Data" folder and create the SKSE folder (if you don't have one already) 3. Open your Data\SKSE folder and create SKSE.ini file (if you don't have one already) 4. Write (or paste) the following lines to opened SKSE.ini file and save changes (close the file): [General] ClearInvalidRegistrations=1 5. Run the game using skse_loader.exe (it should be located directly in your Skyrim folder) 6. Load your saved game you wish to cleanse and the process should start automatically (don't expect any notification - this is shy work) 7. You may open console and type: ClearInvalidRegistrations This command is not necessary, but can ensure you that you have the value of 0 8. DISABLE YOUR AUTOSAVE options and DO NOT USE QUICKSAVE during the cleaning process 9. It is recommended to move immediately your character to the safe interior location, like Breezehome or Test Hall ("coc qasmoke" console command) and make new save at once THROUGH CONSOLE COMMAND "save nameyourfile" (for example: save washmydirt) 10. Make sure you have disabled or uninstalled any survival mods which could kill your hero over time (hunger, thirst etc.) 11. Let your hero stay and do nothing (Yes, just leave him/her be standing still) - you should probably turn off your monitor and go on with your everyday activity It is also a good idea to release your followers and remove all equipment from Dovakhiin's body.
It is also up to you how many mods you wish to uninstall prior the entire process. The point is to feed the game with as few data as possible. How to check it works? Just make another save after few (or several) minutes (REMEMBER TO SAVE ONLY VIA CONSOLE COMMAND). Exit the game also via console command (qqq). Compare the size of older and newer save.ess file - the newer one should be a little smaller. Run the game again (ALWAYS VIA SKSE) loading last save (just hit "continue") and make new save (VIA CONSOLE) after... let's say an hour of automatic floating of a camera around our poor bored hero. REMEMBER: do not move away with some menu opened! It only works during an "action" - in this case patient and humble standing still and letting the camera float around. Quit the game again (console "qqq") and compare: the newest save.ess file should be after an hour significantly smaller. And continue with larger intervals: the good solution would be leaving the game opened before you go to bed (just turn off your monitor and... sweet dreams). Check it up next day and continue procedures depending on your available home time until new save.ess cease to be smaller. Remember also TO NOT OVERWRITE THE SAME SAVE. Just make always a new one.
I have managed to drop my save file size from 88Mb to about 6Mb! Yes, this is not some dumb advertising of loosing weight or such. The process is slow and gentle, yet consistent and effective. It took me approximately 20 hours of "live action" total. The final result? I can play the game normally and experience no freezing. And yes, it did not cleanse my dirt 100% I must admit. My papyrus script logs still contain some dramatical information, however of incomparable size. Previously I got log files of up to 15Mb each. Now they vary usually around of 100Kb. I suffered CTD few times, however it seems it happens after to often use of a quicksave function. And the great thing is, that this simple line in SKSE.ini file is constantly and subtly active somewhere in the background, like an invisible and patient guardian constantly watching the remaining dirt and not allowing it to overgrow. It also seems to not slow down the game performance. I'd like to thank wholeheartedly to the SKSE creators (did I say Talos bless you?) for this simple and light solution. I also thank you, Flexcreator, despite I did not use your method. Regardless your idea is safe or not, you faced bravely the problem and also initiated a creative discussion, which eventually can lead this serious game issue to be solved. Please, pick the divinity you wish to be blessed by and I'll look for a proper shrine to kneel before. Greetings
In Fullscreen - of course, NOT. If you know something about Windows architecture and Messages you may guess why it's impossible for ANY game (not just Skyrim) to be fully operatible in the fullscreen mode when the window is collapsed.
BUT you can launch the game in Windowed mode, you can also set very low resolution, so the window won't distract you while you are doing other "stuff"
I've actually always played the game on windowed mode. As soon as skyrim's window loses focus, the game insta-freeze until I come back.
Regardless of the window be on sight, if I'm not currently focused on it (as in... being the window selected) the game will remain paused.
(Sounds like ambient sound or music continue playing, but no other sound is computed.... Let's say, if I click on another window during a battle.... I will hear the battle music even without being focused on skyrim's screen, but since the game is "paused" no attack sound effects or anything of the sort will be heard)
I guess they did this to "help" people not to die by accident while playing windowed, but this annoys me more than helps hahah.
@Sucrilhus: try this one: http://skyrim.nexusmods.com/mods/40706 - game running happily in the background for me. Or set bAlwaysActive in Skyrim.ini - but the SKSE fix linked above is better IMHO, it fixes other stuff as well, like the "double cursor" problem after alt-tabbing...
@flexcreator; do you have to install your PapyrusDataTransfer.exe WITH the above instructions or just the INI. Rotaur says to add? If this works (seems to from the good words your getting) you will be a Skyrim GOD :-)

I give this method a try and after 12 hours my save get +10 mb. But ther is another way that work for me slightly nice. I removed all the cripst from my save folder, make save, get scripts back and load that save again. Everything work fine and save get -10mb. Sorry for my bad English. What a shame.
Thanks for these instructions, i was hoping that these might help me with bloat but unfortunately it seems to be having the opposite effect. My savegame started to bloat a few weeks ago, but 31 days rest in breezehome sorted that. It was since hovering around the 20mb for a few weeks (with 300 hrs playtime, so i dont know if that is excessively big or not), but it just recently started growing quite rapidly in size. I noticed when it got to 60mb, probably over a few days playing time. I decided to try these instructions, but instead of reducing the size, it started spiralling upwards. i followed them exactly, as best i can see, and tried my first save in breezehome after about 30 mins to see if it had any effect. the save was 70-something mb. i tried again in another 30-60 mins and it had reached over 90mb.
I'm relatively new to using mods, but i've read as much as i can on this bloat problem once i realised what was happening. I think an older mod may be causing this since it happened once before, but i thought i would be able to control it using the wait 31 days fix. I have also tried the save game cleaner which had virtually no effect either. I have added and removed the odd mod over the last 150 hours playtime, but most were added when i started. I have only added one recently, which i tried removing then retrying these instruction, however it didnt make any difference. I would really appreciate if anyone had any advice other than go back to an earlier save. i'm looking at losing a good 20 - 30 hours play minimum which i really don't want to do.
The game will continue in the background. You may want to unbind Alt and Tab keys for this, otherwise those will register as activity, but I'm not sure it's enough to bother with.
I think I made a horrible mistake last year when I uninstalled some pretty script-heavy mods. The mods included "run for your lives," "when vampires attack," "and I even uninstalled "shadow of morrowind" in the middle of my save. I did the console command "save test 1," and it gave me the following results at the bottom:

The thing that bothers me is that the "temp effects" number keeps rising. I don't have CTDs, but I have a lot of lag when I'm in first-person mode and in sneaking position or looking down; I also have bad lag when I'm in third-person view looking up at the sky. I reverted to a very old save where the "temp effects" number is only 1000ish; the lag was non-existent. I tried the SKSE method, but it didn't seem to work for the new save. Do I need to re-install the old mods to get the SKSE clearinvalidregistraions=1 to function properly? I'm trying to lower the "temp effects" number; I believe this to be the culprit. Thanks. Addendum... I have both my older save (no lag) AND my newest save, should I send them to your email for testing?
Thanks for the reply; I actually tried your GUI program before, but when I click on "remove unattached instances," it says that it removed ZERO scripts. However, according to the initial analysis, there were 3469 threads associated with script instances. Also, in accordance with the instructions, I used "terminate active threads," and the "temp effects" number increased by about 3000. Is that normal? Am I doing something wrong? Also, a little bit off-topic, what does the "temp effects" indicator even mean, anyway? Thanks, flexcreator.
I used the console command "save test 1," and it generated the .txt file with the save data. The information that I posted is located way at the bottom.
I actually found the source of my lag... for the most part. It's actually NOT mod/script-connected. I reduced my anisotropic filtering down to "none," and the lag was greatly reduced. This is perplexing because my Mac Pro has 32gb of ram, nearly 4gb of vram, and 12 cores; I don't know why this problem would exist for such a reason. Oh, well. I now just need to adapt the ENB to reflect these settings; the ENB greatly eliminates any chance of a CTD due to efficiency in memory usage, but the severe lag returns when ENB is installed.
Sadly, even though I've nullified the lagging to a manageable degree, the data bloating source, which I can't locate, is causing CTDs in certain areas EVERY time I go there. The "Temp Effects" value remains at 133617, and I can't rectify the problem. I don't believe it's script-related because I have tried all kinds of tools made for cleaning orphaned scripts, and the like. If the problem is NOT related to scripts, could the problem's source be pinpointed in the papyrus log? I'm a HUGE noob when it comes to analyzing Skyrim data. If it CAN be used to locate the problem, could I send you a copy of my papyrus log? You'd make much more sense of it than I could (I've never analyzed papyrus logs until very recently). Thanks.

It's a character that has more than 2,000 hours, and I REALLY don't want to give it up; I just don't know what my other options are.
@skyhawk00787, 1) Rename the "meshes" folder and try to reproduce the crash Problem is gone? Rename the subfolders and so on... until you pinpoint the faulty mesh.
2) To quickly determine if the problem is related to scripts or not - download the latest version of my tool and zero the papyrus section www.nexusmods.com/skyrim/mods/53045
I tried both suggestions, but no dice. It's not script-related, apparently. What're my other options? I've tried uninstalling virtually all of the mods in the middle of the save to see if it changed anything; it didn't solve anything either. It's a corrupted save, and it definitely points towards the "Temp Effects" attribute in the ("Test" ).ess.txt file, which is bloated. Should I send you my save file? Perhaps you could test it out. I've used TES5Edit AND LOOT before; LOOT says that the mods are clean. Should I try goin' through and cleaning EVERY SINGLE mod (except the ones with intentional dirty edits)? Thanks.
I always have clearInvalidRegistrations=1 in my data/skse/skse.ini yet have never heard of this command, unfortunately I have just tested it for the first time and no go for my issue, I have 0 invalid registrations. My problem is that I created a separate profile:- a testbed for mods like last seed Etc so made seperate write bash install /mopy and /wrye bash yet unfortunately must have opened the wrong bash install for my main game and somehow my bashed patch became conflicted.. I have like 400 mods on main game and have put only 30 hours in the save but still feels *special* simply because of the hard work to merge and organise while bugtesting etc so what happens is I load in and boom three seconds later ctd. I've been through the mods for three days so far trying to re organise and not ctd. Since I've already removed unattached instances, removed instances with undefined classes only and terminated active threads with PDT GUI can I use for my filter "onload" to find and terminate threads that are specified to update onload? I believe that is the next step to try and fix it. Sorry for the amazingly long post and respect if you sat through it and can maybe even help me?? I'm going to keep shuffling and hope against hope...
Is it possible to convert this over to Fallout 4? Some of us are having issues with our saves in FO4, preventing some mods from working. I'm told that it is this issue of empty scripts slowly ruining our saves. When we load a clean save/new game, the mod will then work, but no on our current play save. I have not figured out how to clean my save. I was hoping one of these Skyrim cleaners would do the trick, but obviously it can't without some conversion. Sorry, have no idea really what I'm talking about, but if it's not hard to convert this to clean .F4SE/FOS files and not just .ESS that would be awesome. thanks for your time
Yes, i did get rid of them and installed them right after though. I've uninstalled a few ones that I know by a matter of fact they aren't used at all. but others I did get rid of them and added again.

I'm having a big problem, My game keeps CTD whenever I try to save my game, I THINK it's related to a mannequin mod i have installed + MNC that seems to be overloading my game? or something?? my Papyrus log DOES mention those sex mods, I've been trying to use Scalpel and followed this guide
How to clean your save.
Go into the game and find a small cell i.e. I use Lakeview Mannor's basement.
Make a new save.
Exit game.
Uninstall PO 33_Fix, and POP (Patch). Also uninstall PO v31, 32 if you've installed them you don't need them.
Get back into the game.
Load save from 2.
Wait for 3 hours (use game's wait feature) or until PO MCM menu is gone. If stubborn then type in console,
Quick guide for Save Game Script Cleaner 1. Check 'Inc. forms'. 2. Hit 'FixScriptInstances'. 3. Hit 'Delete all #'. 4. Hit 'Clean Other'. 5. Hit 'Del. Broken Activities'. 6. Hit 'Save'. 7. Profit!
Check “Remove instances with undefined classes only”.
Hit “Remove”.
A “deep” clean of your save. (Keep the old one as a backup).
Everything above in the “safe” save cleaning plus bellow.
Hit “Load Papyrus Section” (will take a while).
Hit “Analysis” tab.
After it finishes hit “Clear Filter”.
In analysis window look for [Script class: Current instances count] bellow that there should be something like this for example,
(Skyrim)critterspawn:1044
left click on critterspawn only not on (Skyrim), this will automatically take you to the “Script Data” window, here (and this is very important!) right click only on the highlighted text you see there. If done correctly it will put that text in the filter window.
Next hit “Analysys” tab again and do the same thing for all else in underlined blue.
This will build your filter.
Next, hit “Remove Instances”.
Uncheck “Remove instances with undefined classes only”.
Hit “Remove” (this will take a while as well).
Done, refer to the mod documentation page for more details.
Once I did the small guide, and tried to run my backup Save file from Scalpel plus the edits it told me to do, i thought it'd be conveniant to check if it kept CTD at saving, annnddd it just did that... It CTD once again whenever I tried to save it...
First, short tip: try terminating threads (without filter) and tell if it helped or not.

The scalpel will pop up the advices window. It has the "crash on save" section. Exactly what you need.
Crashes on save is a very common issue, it doesn't happen randomly, usually it starts after you UNinstalled anything. Rarely - if you installed something new. If you UNinstalled something, you need to install it BACK so the crashes will stop. After that - make another save and terminate threads, the uninstall the mod again.
BTW, the following advice should be avoided, the author doesn't understand what he's talking about:

does this help fix missing limbs invisible limbs issues? I installed immersive armors it corrupted instantaneously in the bain installer and f'ed my game up hard. I even deleted loose scripts and did the skse thing, the console thing and before that made a clean install. will it just come back eventually? Ireleth is ugly without arms.

Is there a way to keep skyrim running after I alt-tab out?

Try older savegames and reproduce the crash.
Try to download and run LOOT, follow it's advices.
Try cleaning mods instead of savegames:

If you UNinstalled something, you need to install it BACK so the crashes will stop. After that - make another save and terminate threads, the uninstall the mod again.
BTW, the following advice should be avoided, the author doesn't understand what he's talking about:
In analysis window look for [Script class: Current instances count] bellow that there should be something like this for example,
(Skyrim)critterspawn:1044
left click on critterspawn only not on (Skyrim), this will automatically take you to the “Script Data” window, here (and this is very important!) right click only on the highlighted text you see there. If done correctly it will put that text in the filter window.
