Try hitting Transform -> Apply to the selected branch. Make sure you also save
Also may need to make sure you are scaling the parts in the UV map viewer. Scale them as decimals. Ex. 0.50 equals 50% smaller, then try fitting them to the texture map.
-If scaled too small a decimal, the texture will look too big on the mesh. May need to use another program like gimp to increase the texture resolution. -Too much hand warping of the original mesh will cause the texture to look like shit.
