Modding directories like data_win32 and japi should be automatically created when you install mods that use them. If a mod that is intended to go in a certain folder doesn't specify it in its download archive file (whether that be .zip or something else), its location will need to be manually set. There is no reliable way to automatically detect where a mod "should" go.
Merging is enabled, so make sure to manage that in the Vortex app when you have conflicting mods.
