Scale Y by 3.5%. Seems to work without any hitches. When removed, stairs return to original height, it doesn't appear to affect saves.

With current versions, it now happens only when the stairs lead up to an interior floor or in some other edge cases, but it is very very annoying when it does. This mod fixes that.
Alternatively and additionally (there's no conflict) stairs can be scaled in-game with exosolar's Beyond Base Building mod (or others, I imagine) which enables scaling and rotation for many objects. However, the in-game scale controls aren't precise - I couldn't get consistent results for so small a change - and scale in all directions which isn't ideal for this kind of thing.
