The overhauled shrines in this one have a lot of floating objects and some mesh issues. Your other shrine mods appear to be all alright though. Is it because Sheogorath is a chaos deity?
No, there's not supposed to be any floating objects--likely a mod incompatibility issue. You likely have at least one other mod that also changes Sheogorath's shrine. I know that older versions of "Mines & Caverns" had some issues--if you use that mod, make sure you have the latest version.
I have the latest version of Mines & Caverns, which makes no edits to the Maelkashishi cell, but I encountered a buggy bit of roof mesh (with only half the textures visible) and Selection Details indicated it was this mod that placed it there:

Your daedric shrines mods are severely underrated. They make these places much more interesting to explore and distinct between each other, and all without changing the layout too much or going overboard.
Are there any plans for giving the Daedric ruins with specific patron princes in Tamriel Rebuilt the same treatment? It would do wonders for consistency for the shrines on the mainland to be similarly designed to the ones in Vvardenfell.
Yup. I think I remember reading somewhere that Embers of Empire was going to change a few ruins (though I could be wrong about that). I'm waiting for that release to see if that's the case.

Good to hear. I was also planning on waiting for the the new TR update given that it will cause presumably most if not all patches for TR in need of updating.

It is now COMPATIBLE with Mines & Caverns. No edits needed!
Confirmed with jsp25 that it is so.
