Heavily inspired by the mod made by Count_Fuzzball. All i did was modify some values to fit my playstyle, just wanted to share it.
This mod overhauls the scoring system so you don't need to speed-run to get the S rank and instead rewards stealth-oriented gameplay.

Update 1.1 changes: Made some minor tweaks for balance purposes in later game missions.
Update 1.2 changes: Changed the score ranking system, hopefully this fixes some of the bugged optional objective from giving you an instant S rank despite triggering alarms.

NOTE: This mod contains a modified score system, if you prefer the vanilla score system with score timer removed then check the Alternative versions. NO LONGER AVAILABLE (explanation as to why found in the pinned comment).

The game heavily penalises you for being discovered by the enemy, but rewards neutralizations plus bonus for interrogations, tactical takedowns and headshots.
The rank score thresholds for all missions were changed to the following:

S - 100000
A - 70000
B - 50000
C - 30000
D - 10000
E - 0

Scoring system: +Using rank limited items/support such as fire support, weather modification and helicopter is no longer a restriction. But the message will still appear.

Time Taken: No longer matters
Enemy Combat Alerts: -50000 (-100000 if version 2)
Re-Discovered Combat Alerts: -10000
Hits taken: -200
Tactical Takedowns: 1500
Headshots: 1500
Neutralizations: 500
Accuracy: Vanilla values
Markings: 50
Effective Interrogations: 500
Prisoners rescued: 2500
First Bonus Objective: 2500
Second Bonus Objective: 2500
No Retries: 0
No Kills: 20000
No Reflex: 20000
No enemy combat alerts: 50000 (100000 if version 2)
Perfect Stealth, No Kills: 20000
No Traces: 100000 (Instant S rank as always)

Now it's possible to get an S rank even if you killed enemy soldiers:
No reflex (20000) + No enemy alerts (50000) + 15 headshot kills (30000)
Also bonus objective and prisoner rescues help but they are not necessary.
