Before the launch of Freelancer, IO had a Closed Technical Test (CTT), in which certain players were given limited-time access to the mode in order to stress-test the servers, and so that IO could get feedback on the mode before launch. There were some differences in this mode compared to the final one. One criticism some players had was that there was no penalty for killing non-targets. Personally, I liked this, since I felt it made the mode feel less restrictive compared to the main game. I also disagree with the assessment that couriers & lookouts are "innocent" and that killing them is wrong, simply because they do not carry weapons. Lookouts in particular will actively help the Leader avoid justice, and seem no less guilty than the lower level syndicate members to me.
There was also no penalty for killing the wrong suspect. This, combined with the fact that the correct suspect was the only one who could not be hidden in crates, made showdowns easy to cheese. IO changed both of these things, making it impossible to hide any suspect, and adding a 1000 mercer penalty to non-target suspect kills (10 by the game's original economy; equivalent to a 'medium' difficulty objective. No small amount!) Unfortunately, this had the side-effect of making it very difficult to get burner phones, since the burner phone system wasn't originally built for these last-minute changes.
While working on another mod, I found the values for the NTK penalties. This changes both penalties to remove 0 mercers. You won't lose any money for killing them, and there won't be any popup informing you you've lost money.
TL;DR The vanilla game has a 50 mercer penalty for civilian kills (including main mission targets) and a 1000 mercer penalty for wrong suspect kills. This mod removes both.
You'll still have to kill suspects to hide their bodies, but they kind of deserve it anyway :P
Please note that the scoring penalty in the campaign mode is completely separate from the Merces system. This mod does not affect it, nor am I taking any requests to make such a mod. Thank you.
