The Underground Hideout by bLaCkShAdOw is probably my favorite player home mod in Fallout 4.  It's nicely decorated, has automatic displays for some major game milestones, and plenty of other scripted displays connected to an auto-sorter.  A mini-museum for the whole game.

Amongst the displays is a custom bobblehead display in the player bedroom.  Vanilla bobbleheads can be placed directly into the display chest, or in the auto-sorter, and will then appear on the shelves.  It works fine with simple bobblehead mesh replacers too, as in that case the formID/editorID of the bobbleheads will remain the same.

Enter Capital Wasteland Bobbleheads and Mojave Snow Globes by Grilled Turkey.  Their bobbleheads are scripted replacers, not just mesh replacers, as you can get male or female bobbleheads (that actually bobble!!!).  Because of that, the editorIDs and formIDs are different, and they won't display on the Underground Hideout shelves.  

Until now.

I looked at a few ways of doing this, including trying to alter the UH bobblehead chest display script (my first foray into scripting).  Unfortunately, the editorIDs in one mod did not seem to agree with the scripts in the other mod (at least as far as I could figure out) and the best I could do was having the shelves display either no CW bobbleheads at all, or display all of them, even if only one was put in the chest.  So I came up with a workaround.

This mod makes copies of the vanilla bobbleheads constructible at the Chem Bench.  The copies are stripped of their perk scripts, and do not have featured item status.  The copies can also only be crafted if you've received the perk from finding the real bobblehead out in the game - in other words, you can't construct the Perception bobblehead if you haven't picked it up in the Museum of Freedom yet.  Once in your inventory, the copy names all start with "UH" (as in UH Perception Bobblehead) to make it easy to identify which bobblehead to place in the sorter or bobblehead chest.  Even though the constructible object will have the vanilla bobblehead mesh, once displayed in the Underground Hideout shelves you'll see the Capital Wasteland model.  (You could probably put it on any bobblehead stand anywhere, but in that case it would still be the vanilla model)  I created a new category at the chem bench - UH Bobbleheads - that all the copies will be listed under.  The SPECIAL bobbleheads won't show up on the list until you find them.

I created two versions of this mod - one that will display female CW bobbleheads, and the other that will display male CW bobbleheads.  This should work independently of which option you have chosen when you find them in the game world.  YOU CAN ONLY INSTALL ONE VERSION!!!!!  You'll also still have your original CW bobblehead that you can put on a stand in one of your settlements.

I tested this by placing the constructible bobbleheads both directly into the bobblehead chest, and also into the auto-sorter chest and both options worked for me, for both male and female.

Install this with your mod manager of choice.  In your load order it must go after Underground Hideout and Capital Wasteland Bobbleheads.  It's an esp flagged as an esl, so it won't take up a spot in your plugin limit.

This was created in FO4Edit.  There are no BA2 archives or scripts in this mod, so it should probably work with either OG or NG Fallout 4.  I'm still on the old version myself, so haven't tested on NG, but don't see why it wouldn't work.
