Updated for NextGen. Lexington Red Rocket removed - Yagisan has a series of Red Rocket settlement mods.
Diamond City. Goodneighbor. Railroad Headquarters. The Prydwen. Boston Airport. Atom Cats Garage (you get a bed there if you're on good terms with the Cats). Boston Library. Combat Zone. Far Harbor. Acadia. The Nucleus. Fizztop Mountain (Overboss' quarters). Nuka World Marketplace. The Pack area at Nuka World. Rachel's pad in the Kiddie Kingdom.
Why the hell aren't these workbenches in an area linked together?
Seriously, it's simple to have the frickin' settlement workbenches linked together, but nobody else in the entire world has ever done that?
Stuff it. Now they're linked. Now you don't have to break your back - and drive yourself crazy - by carrying your stuff from one workbench to another, or figure out which of the 13 workbenches on the Prydwin you left a particular item you want, or whatever...
Note that Boston Library and Rachel's pad in the Kiddie Kingdom were done because I've found them handy in my personal games. There's nothing otherwise special about the places.
Boston Airport, I've linked the two workbenches inside the Liberty Prime area to the Workshop. Mostly for completeness - I figure players will use the workbenches inside the Prydwin far more often.

Most of the workbenches are linked to a custom chest in the area. Enough said for those.
Diamond City: Linked to Home Plate Workshop.
Boston Airport: Linked to the Boston Airport Workshop.
~~~Will I Lose Stuff?~~~
I haven't - yet.
While I've tested with weapons, legendaries, etc - make certain that you've made a hard save. Test it in *your* game before fully trusting it.
I know, I know. I'm paranoid and really don't want you to lose special stuff. Like, losing Spray'n'Pray would really suck. So be real careful and test it carefully before you go whole-hog with this particular mod.
