Received response from SMB92 on this issue. It seems to be the problem with how the mod works and stores data in save files. Too many spawn points are kept track of. The only option for now is to accept it and wait for SMB92's new mod that will be free of such issues.
First of all, this is a great mod. Adds tons of replayability to the game. However, when decided to plat Fallout 4 after a bit of a break, I noticed, that saving the game takes about 5-7 seconds. Which is insane, as the game completely freezes while saving. Removing the mod solves the problem, and save times are back to normal (a fraction of a second). When I played FO4 for the last time (about a half year ago, maybe more) this mod didn't affect save times at all. Tried starting new game, but saving still takes a lot of time. Even before leaving Vault 111. Tried limiting active groups - no result. All saves are on SSD.
