This is purely a personal preference, based on my nostalgia for Fallout 2's "Mom's Diner", and the fact that there have never been any mention of squirrels surviving the War until now (but - except for F3, plenty of rats!).
I also noticed with interest that the model for the Squirrel Stew is internally named "Rat Stew"... so perhaps Bethesda originally intended for rats to supplement our Fallout diet but changed their minds at the last minute?
