Did you log out the terminal before reactivating them after deactivating them? They need time to register being turned off to removing their current target.

After reprogramming the turrets in the main room of the capitol building, they are still hostile to me, even after deactivating and reactivating them several times.

Adams Airforce Base? From the expansion Broken Steel? I don't think i did any of the terminals included in the DLC did i? I can't remember doing anything for them and there's nothing in the readme about them is there?

I seem to have found a turret that you missed, Stewb. It's the terminal right after you exit the Presidential metro into Adams Air Force base. There's only the vanilla reprogram, and deactivate turret. No option to use Robotics Expert.

Yeah, well, I derped anyway. I realized later that the Targeting Chip of the mentioned turret is busted, so that's probably why it's frenzied. Without that chip, it will attack everything regardless of it's identify friend or foe settings.

Edit: Yeah, it was the destroyed targeting chip. I found another turret with an intact targeting chip, and was able to successfully reprogram it.

In short when you use the option to clear targetting data instead of re-programming it the the hidden A.V of Brain Condition is reduced to 0 which effectively puts it into a frenzy, attacking friend and foe alike. Why would you want it as an ally if it's just going to attack you? Even if it wasn't you who cleared the targetting data, it being wiped still puts the turret into a frenzy, i.e it's going to attack you regardless now however you programme it.

Okay, so I download this mod, install it, and proceed to get the Robotics expert perk. The first turret with a control terminal I run into after getting the perk is the one in the Jefferson Memorial building. I find it's already had it's targeting data cleared, and there is no reprogram option. I've tried restarting the turret control system several times, nada.

Another mod i don't use, i had a look though and all it seems to do is let you use Robots as companions, since my mod modifies the turret's terminals it should be fine.

b.t.w this is what i found for Robco Certified Engineer, is this the mod?

Right, i found some terminals with multiple turrets, but they had entirely different scripts to work their turrets, The Mechanist's Forge and Museum of Technology, so i whipped up a whole new script for them. Also found two terminals in Museum of History Lower Halls. Will have the updated .esp up soon, hope these were the terminals that were giving you bother, it was all i was able to find so far.
