Tips for further reducing the stuttering and better game performance:
1. In C:\Users\User_Name\Documents\My Games\Fallout3, Fallout.ini look for:
bPreemptivelyUnloadCells=0
and set this value to 1.
bPreemptivelyUnloadCells=1;0
It was recommended in New Vegas section of Nexus (with very good results) and here:

You will also find a lot of other tweaks (NVAC use, enb, ini settings, etc.) that works like a charm on Fallout 3, too.
Note:
Even if was suggested in that video, do not set bSelectivePurgeUnusedOnFastTravel to 1.
You might have random CTDs, if you use fast-travel console commands or teleporter mods or change exterior cells to interiors.
2. Starting with version 1.5 of the Fixes, Fallout 3 Stutter Remover is no longer needed.
Use NVAC (New Vegas Anti-Crash system) mod instead.

    I thought it might be worth mentioning that Command Extender has ported over the FalloutCustom.ini feature from JIP LN NVSE. So one can put the ini tweaks in the FalloutCustom.ini. It's a lot quicker and easier than searching through and manually editing the regular ini files, and you don't have to worry about the ini tweaks being undone if you accidentally use the game's regular launcher.
