So my question is, why is the eyeshape so different? 

It's really bothering me. The only thing I changed in the
toolset is the eye shape (under the feature selection in the toolset).  As you can see, I increased it by 35. I tried it with 12, 10 etc., but the result is the same. This applies to the other eye shapes aswell. 

 Is there a way to fix this?

    apologies in advance as I don't really have a fix for this because I haven't messed with that in a bit, but I DID notice the same thing and I think it has to do with the character creator not having the sliders but just the shapes as options. so instead of staying at 35 it just jumps to the shape at 100 while NPC morphs stay the same because those don't have to go through the cc.
    you could probably fix it by directly importing the headmorph to a save file AFTER creating your character (there was a face change mod that let you do that I think?), but that's where I'm not 100% on what's the best way to do that.
