I'd like to use your alternative faces but I can't get it to work. Most likely, I don't understand the readme instructions and hence have installed it wrongly.
Instructions

1. Manually extracting the zip to someplace on you hard drive.
- OK
2. Copy the contents of folder "Main" to your Skyrim folder ("...Steam/SteamApps/common/skyrim ").
- I misunderstood this and copied the whole Main folder in the skyrim folder. However I still don't understand precisely what you did want done...
- I have since discovered an AnnasNPCsByFan folder under skyrim/data/meshes/actors/character, maybe NMM inserted this?
3. Choose between "All-in-One" and "Separate Esps" folder. NOT BOTH.
The esp in folder "All-in-One" will replace the faces of all NPCs in Anna NPCs mod.
The esps in folder "Separate Esps" let you choose which NPCs you want to replace.
If you pick All-in-One, disable the separate esps, vice-versa.
- I want just Valyen's appearance changed, but step 3 doesn't actually tell a newbie like me what to do for a manual install. In my initial attempt I just told NMM to install it, which didn't lead to any obvious effect.
- I manually put AnnaNPCs_ValyenOnly.esp in my skyrim data folder. Is that what you had in mind?
- I didn't do anything with the meshes and textures folders, I wouldn't know where to put them anyway.
2. Re-order the corresponding esp/s to load AFTER Anna_NPCs.esp, and activate.
- I did 'activate from file' using NMM, pointing to the AnnaNPCs_ValyenOnly.esp in my skyrim data folder, then used the Skyrim Launcher Data Files function to re-order it after the main AnnaNPC esp.
- I have tried:
starting from an existing save where I encountered Valyen (without the valyen esp set up properly) after activating the Valyen esp
starting from an existing save prior to installing the mods, with both mods now active
starting a new game from scratch with both mods active.
The appearance doesn't seem to be altered. (Going by your images, at least the hairstyle should clearly be different; face changes might depend on exactly which mods I have installed?)
Any assistance would be appreciated. If you want me to PM you with more detail that's fine. I had no idea how to do it, just been googling it now and I could try it out.
After manually extracting the zip to a temporary folder, you will see readme.txt and 2 folders (Choose and Main). The <Main> folder contains only meshes and textures to be used while <Choose> folder contains the esp and facegen data. Sorry for the confusing file structure.
Here is what you need to do:
1. Copy <data> folder inside the Main folder to your skyrim folder ("...Steam/SteamApps/common/skyrim"
In your case, you want only Valyen to be changed, so ...
2. Open <Choose> folder, open <separate esp> folder, open <Valyen only> folder
3. Copy <data> folder inside <Valyen only> folder to your skyrim folder
Thats all, I have tested it again on my end, so I hope it works out for you. Btw, I didn't do anything to the hairstyle, I used Hairstyler mod to change them. And the modification is pretty much standalone, doesn't require any other mods, except for the face skin texture. I highly recommend SG texture renuwal. Links above ^^
I will try to make an easier installation for the next update of Anna NPC mod, maybe with NMM support. Anxiously waiting for the merge

In case you still find this confusing, I think what you're missing is to copy <meshes> and <texture> folders inside "...Valyen only/data" to "...skyrim/data" folder
Would be ever better with the SG Textures as you suggest, but I don't want to re-install ECE.
Very superficial of me to only want pretty followers eh?
I've been thinking of making separate skin folder for each NPC.
And so what if we like pretties? It's the same as installing SFO to beautify skyrim's landscape.
