Good luck on the rebuild. Took me about a month to do mine for Kavel ... and then I merged it with Grim's in the end. I take a more practical view towards my game in that I consider modding as part of the fun and game. So while a rebuild is a pain it can also be a chance to build a new world which I rather enjoy. As long as I have the SPF files for my characters remaking them isn't hard. At least if you can get a save game to load you should be able to export them (I hope!)
The hardest thing is the time spent on quests - that is always painful to loose when you have so much of the world explored!
Although I must admit I enjoy the lower levels most - just something about those first 20 levels that seem fresh and exciting I guess.
Still have most of the files in place for Edrelle and Tacita so I am hoping that it does not take as much time as it took the first time I made them into followers. I do find modding a tad tedious but worth it in the end when it makes for a more interesting tale. Still having those saves I can indeed export those SPF files.
Was lucky I did not have to revert to an earlier save and lose my quest progress, would have been painful indeed, happened once with my tale of Akhaz'iir quite some time ago.
I certainly don't mind those early levels with the amount of characters I have made.
Having been down that road I always track new mods for a while, then do a full backup of both my game and saves before installing them and testing one at a time.
I would cry if I lost it all!!

I do tend to be very cautious with adding and updating mods as well. I don't make a save unless I am sure of wanting to keep a mod, did have backups for my saves as well.
I was panicking a little bit when I knew I had to do a reinstall.
